Another issue; I forgot to include the www for a domain; now when trying
to add the www.domain.tld to the certificate it says the domain.tld
verifies but not the www.domain.tld.
Is there an issue with renewing Let's Encrypt certificates on
Virtualmin? What is the button titled "Only Update Renewal" for? When I
click on it from the Let's Encrypt tab, it just takes me back to the
Current Certificate tab. I cannot seem to be able to update Let's
Encrypt certificates on Virtualmin. Is there a manual way I can do it
for each domain and have the certificate renewed and properly stored in
the correct place?

Perhaps there is no DNS record for www.domain?

That button just changes how often automatic renewal will happen, but doesn't
immediately re-request a cert.
